The type species (holotype) of the genus Protogonyaulax is Protogonyaulax tamarensis (Lebour) F.J.R.Taylor.

This name is currently regarded as a synonym of Alexandrium compressum (Y.Fukuyo, K.Yoshida & H.Inoue) Balech.
